A SIROCCO pipeline has been developed for analysing the results of high throughput sequencing experiments. It is currently used most often for Illumina reads.

This pipeline was previously available to SIROCCO members only but will be released on 13 July 2011 on this website at this URL for general download. SIROCCO members without sequence processing facilities are encouraged to examine the benefits of using the SIROCCO Data Centre.

It has been successfully used for the processing of
• sRNA reads
• ChIP-Seq
• genomic DNA

Current analyses include:
• adaptor removal
• de-multiplexing of multiplex sequencing runs
• alignment against genomes, transcripts or other datasets
• generation of statistics/counts at each stage of the process

Version 1.0.2 of this software has now been released (2/8/2011).
