You will need to start off with a data set, which can be downloaded from
http://www.sirocco-project.eu/sirocco/toolsite/data.html.
You can either login and choose some of the private data currently available, or some of the public data that is around. (Click the links as appropriate). Data for most tools is accepted in FASTA format, so to do processing FASTA data files are required. These are usually files with a .fs, .fa or .fasta extensions at the end.
This example will use the plant-orientated UEA sRNA toolkit, so download the FASTA format file for arabidopsis at http://www.sirocco-project.eu/toolsite/data_files/GSM257235.txt.fasta for example.
The SIROCCO tools are listed at http://www.sirocco-project.eu/?cat=39. The UEA Plant sRNA toolkit is the second in this list. You can choose this item to get to the UEA Plant sRNA site.
(As we have already got a file ready in the correct format, we can skip using the first tool for now. This may be useful in future though, if you don’t have data available in the correct format).
So lets try the filter tool, which is second on the list. This tool generates FASTA files of sRNA data sets that are filtered by user-defined criteria.
There is an instructions page there which gives more detail about all the tools options.
Where it asks for the filename, select the FASTA file you downloaded earlier. Specify the options you’d like to match against, and provide a project name and an email address. When you click Submit a confirmation screen will appear and you can then verify you want to proceed with the job. When the job is ongoing the screen will continually refresh until the job is completed and if you specified an address and email will be sent upon completion.
